Dallas (4-6-6) still failed to give coach Schellas Hyndman his first victory in Major League Soccer, but the draw was the team's second in his three matches in charge.
Hyndman took over as manager last month, but the former SMU coach hasn't helped Dallas break out of its funk. The Hoops have just one win in their last seven league games and are just 2-6-4 in their last 12.
Kansas City (4-6-4), which was looking for consecutive wins for the first time since the first two matches of the season, grabbed the lead in the 39th minute.
Scott Sealy scored his second goal this year with an assist from Claudio Lopez, but Thompson erased more than 90 minutes of frustration for FC Dallas with his second goal of the season in the 91st minute.
Kansas City has just one win in its last five but does have three draws during that stretch. Kansas City, which is last in the Eastern Conference, returns to action Thursday when it hosts Red Bull New York.
FC Dallas will have to wait until July 19 for another chance to get Hyndman his first win when it hosts the Colorado Rapids.
